95% furnace, with thermostat wires disconnected, Im getting continuity between the R terminal and ground. But the furnace still works. Does this make sence to anyone?

What type of meter are you using to measure with?
The only thing between the R connection and ground on many systems is the transformer coil which will have very low resistance.
