My plumbing supply store tells me that the installation of an Aquia in an existing bathroom is problematic because of the 7 1/4" placement of the water supply rather than the standard 6 1/2". Any advice? I really like the look of the skirted toilets.

This is true...depending on the actual offset of the flange, you might have enough room to put an angle stop on to clear things, or just move it.

I guess the plumbing supply has never seen an Aquia.
The back of the toilet is not very close to the wall.

As long as you are 3" offcenter for the water supply on the Aquia, you will be fine.
