ATHENS,
I have an 1800 square foot home with two baths.the master suite has a whirlpool and shower.
my question is would it be better to have 2 heaters;1 for the master suite and 1 on the opposite end of the home for the kitchen, laundry and bath?
If so is it cost effient to install a timer to shut-off power for the night time hours?

Sounds like you use a lot of hot water...
How big is the whirlpool? Gallons?
Is the shower a single head shower or, a car wash type?

Standby heat loss is negligable, A timer will yield little if any savings.

heater

Water heaters close to the point of use are ALWAYS preferable to those at a distance. Timers do NOTHING to save energy, unless you have peculiar needs or, after heavy use, are willing to go without hot water until the timer turns the heater on.
