Changed my well pump today and was surprised at the amount of rust and flaking in the well casing. Is this cause for concern? Well is roughly 100ft deep

That is pretty bad. The casing maybe rusted through and there is not much you can do about it. Cleaning it may make it worse. It might work for many more years if the rust doesn't start flaking off and falling in the well to stop up the pump. If you got the new pump working just don't disturb the well anymore and see how long you get out of it.
