Humidity issue

Registered to post this. Looking to discuss properly with my HVAC installer. I have a 3 year old home, 2800 sq ft. single story in south Texas. 3.5 ton single stage heat pump (trane xr) services large open floor plan living room, kitchen, etc (probably 2/3 or more of home), and 2 ton 2 stage heat pump that controls bedrooms/bathrooms on other side of the house. The bedrooms are significantly more humid than the rest of the house, sometimes 10% more. This is measured with 3 different hygrometers, all are within 3-5% of each other. I recently had a trane 90 pint whole house dehumidifier installed above the air handler of the bedroom 2 ton unit. It is set to 40% humidity and has been running non-stop for a week, as the humidity in the bedrooms has not gone below 48%.

The humidity outside at night and early morning has been 80%, and during the day gets to 50%. The corresponding humidity in the bedrooms is about 63% in the morning when outside humidity is 80%, and HVAC has been running most of the night to keep the room at 65 degrees. As the HVAC cuts off in the morning and settles to 75 degrees and outside humidity decreases to 50%, the indoor humidity does the same. In the evening when the HVAC comes on to cool the room, the indoor humidity begins to increase.

If the outdoor humidity is 50% and the indoor humidity only lowers a few percentage points with the dehumidifier running non-stop, what could be causing this? Condensation not draining from air handler? Low freon? Moisture is coming from somewhere. House seems to be well built and sealed, and both HVAC systems cool adequately, and the bedroom one runs a lot during the night, not short cycling.

Also, there is occasionally a stagnant, almost septic smell at certain times when HVAC runs. Especially when really humid, like during a rainstorm. I haven't noticed since the dehumidifier was installed.
 
RH flows from high to low just like temperature. South Texas with high temps and high RH is higher than 50% needs to be less not to grow mold. If the equipent is oversized or the house isn't tight one or both can be the problem. With a probe type thermometer need to take 3 temps with each unit running at least 20 minutes beforw taking these temps. One at the filter the other 16-18" from the indoor coil. Can drill a 1/8" hole for the probe in the duct. Can seal the hole with duct tape or a screw. Third reading at the return air grills. If return grill is at a lower temp than filter, duct or flex is not sealed. Should have 18-23° temp difference 20° is usually design. Equipment and duct work in the attic or a crawl space? . Call your electric provider ask if they offer a energy audit with a blower door test. This test tells how tight the structure is. If the doors and windows are old the weather stripping and chalking might not be up to pare. 1/8" crack 80" long = 10" sq. in. hole. Use one probe

This is a 3 year old home and any outside air infiltration would be caused by improper sealing of the home envelope. If the system can achieve 65 degree temperatures, the humidity should be much lower. There is a serious issue with this home.

Age of the house should mean something but do have any idea if this is a new problem or not. Units might not have been cleaned and serviced. That is why I'm looking at all the temps. Below 18° temp drop across coil unit could be short of refrigerant return grill temp vrs at the filter if filter is higher might be piece of flex fell off or duct is compromise.

If the 2 stage heat pump has a fresh air intake, this would need to be deleted due to your climate.
 
There is no fresh air intake here. Home builder has built houses down here for over 30 years. Latest information I have is when I lower the temp in the larger room to 72 degrees and have the bedroom at 65 degrees, the RH readings are 50 in the large room and 55 in the bedroom. Outside humidity was 95%. When I have the large room at 74 degrees at night and 65 degrees in the bedroom, RH is 52 in large room and 57 in bedroom. The data seems to follow that the cooler the large room is, the lower the RH in both rooms. The large room has no dehumidifier, only the bedroom does, which is why it is perplexing that it has higher RH, unless it is as the original reply, the RH in the cooler room will always be a little higher due the the smaller amount of moisture it can hold.
 
I’d probably check the condensate drain and trap next. If the air handler isn’t draining right, there could be water hanging around the coil or pan and adding to the humidity. Since the bedroom unit is already running a lot and you’ve got a separate dehumidifier running, I’d rule that out before blaming the refrigerant charge.
