Fleck 7000 SXT circuit board or something else?

I have a Fleck 7000SXT. It had a slow leak so I shut it down. Replaced the valve piston and spacers/washers. It had no problem syncing and runs through all the regen cycles but the cam/piston position keeps ending in a backwash position even though it says it is in service mode. When it runs through it stays on the B2 cycle very long before the countdown appears then it end but the "S" does not end up in the right spot and water keeps backflushing. I have tried a hard re-set, and it does the same. I have tried manually moving the cam to the lined up S position but every time a regen cycle runs it is back off track. I was thinking that maybe I got the wrong piston but I am sure it was the same as the old one I replace in the rebuild. Could it be the circuit board that is malfunctioning?
