Fleck 5800 SXT constantly running

I have a fleck 5800 softness and i just replace the computer front, but it still will not shut off. i programmed the time and days over-ride, but those where the only two things i could program. After i saved those it started to run and water came out of the overflow, but then it never stopped. Could a valve be clogged?
 
Describe what is meant by won't shut off.

Is water continuing to flow out from the drain line.

You said water came out the 'overflow'. Are you referring to an overflow fitting on the side of the brine tank (where salt is placed), or are you referring to the drain line?

Could be a bad piston or seals. It could be that the controller is programmed to the wrong thing. Do you know if the softener you bought was a downflow type? Those are most common.

Do you have the 5800SXT, 5800LXT, or the 5800XTR2 control?

See "Entering Master Programming Mode" in your service manual. For SXT. "Regenerant Flow (Display Code RF)" section must be a selection compatible to the kind of piston you have. The other types of control will have a similar setting.

And what symptoms casused you replace the computer board?
 
If it is a SXT or XTR2 board, these boards can be programmed for many different valves and the homing positions are all different. Most common is SXT, you need to check the master programming and be sure the valve is set to the correct valve type (5800) and the correct piston type (downflow or upflow). If these are correct then rebuild the valve, new seal/spacer/piston.
