Not sure if this is in correct place sorry. I have one and a half baths. Main bath upstairs. We are having work done on first floor toilet will be removed from the half bath (this is right where cesspool connects to house) and the pipe will have a towel in it. (Contractor said that is what he does). Will I still be able to flush the other toilet and run water? Thank you

Drawing and/or pictures will help.
A towel is not what a real contractor uses for anything more than a temporary, 1/2 hour situation.
Ask your contractor.

So the toilet has been removed or the horizontal pipe is cut for remodel work and a rag has been inserted to prevent sewer gases from escaping and to prevent debris from entering the drain.

There is a slight risk that water waste could creep up a horizontal run as a toilet is flushed from above. But if the toilet is removed just from the floor and a rag is in place in the toilet flange, I don't see a problem.. some people use a plastic expanding plug but a rag is generally good enough.
