It would be very strange if the rain had anything to do with it, especially since the bathroom is on the second floor of the house. Make sure that all the plumbing fixtures have water in their traps. You may want to have the toilet reset on a new wax gasket or at least caulk around the base where it meets the floor until it can be done, this is a common area where sewer gas can escape.
