However, the bolts on the floor are much farther from the wall than the bolts on standard toilets these days. What do we need to do in order to replace this toilet and not have the new toilet running into the bathtub?

Toilet rough-in measurements are 10", 12" or 14" from the rear finsihed wall. The bolts you are looking at could be an additional set of securing bolts, usually in front of the actual closet flange bolts which should be one of the 3 above numbers, or very close to one of them.
