I agree with the earlier responder that it sounds like a pressure or gas flow issue, which could be from crud in the line or connector.
Does the heater has a drip trap (a 6" vertical dead-end stub of pipe with a cap on the bottom) in the gas inlet line? Some areas have issues with moisture in the gas, which these traps are designed to accumulate. You can try shutting off the gas to the fixture and uncapping the drip trap to drain it. (Use teflon tape or pipe dope when you re-cap it so it doesn't leak!)
