First set the wax on the flange not the toilet. Second when setting the toilet over the wax, it needs to squish the wax down. If you don't feel the wax when setting the toilet you need to add an additional wax onto the first one. Another way to tell if you need a second wax is if the flange is at all below floor level. If it's flush it should be OK. If the flange is 1" or more above floor level it will squish out too much wax and not seal and needs to be lowered.
