I'm about to install an acrylic skirted tub in an alcove. The instructions that came with my OS&B waste overflow states to seal the drain strainer flange with a non-oil-based caulking compound.

Is plumbers putty oil based? Is Silicone seal oil based?
A water based product doesn't sound ideal for sealing a bathtub drain.

I'm confused as to what product to now use.

A non-oil-based caulking compound would be Silicone.

And Sta Put Ultra, I forgot about that, Thanks for the reminder jadnashua.

There are several oil-free plumber's putties...look for one that says non-stain. While silicon works, it is messy to clean up and almost impossible to take apart if you ever want to without destroying either the drain or the tub.
