I am installing a two handle faucet in a granite vanity top. Is it okay to use plumbers putty under the spout and valves, or will this stain the granite?

NO, it isnt good to do this
use dap, silicone or acrylic latex,
but do not use plumbers putty
it will leach the oils into the granite

Agreed. Another good alternative is Phenoseal, and I'm personally a *little leary* of silicone in bathroom environments. Once mildew gets into the stuff, it's impossible to get it out. Grrrrrrrr.
