Toilet seat bolts too high

I installed a toilet in my basement the other day and the toilet bolts are sitting up high and the plastic caps don't fit on. Are there deeper caps or do I cut the bolts some how? and if so what do I cut them with?

The top part turns until it breaks off.

I used to use a hacksaw blade, manually or with a sawzall, but this caused the bolts to loosen and you had to retighten them after. There are also breakaway bolts, but they tend to be too long and also loosen up after you snap off the ends with a pliers.

Now I just use my Rotozip or Dremel, using the cutoff wheel.
