I'm running 2" ABS across some hot air ducting in a floor between joists. Should I protect the ABS from the heat or does it matter?

With the temperature that you run heating duct you shouldn't have a problem, I would not lay the pipe on the duct.

That's what I was thinking. Is there anything I could wrap around the pipe to deflect the heat? There isn't much room between the pipe and duct.

If the duct is in an unheated space it really should be insulated. While ABS WILL soften and can deform when heated it will take a lot more heat than it will ever see even a 1/2 inch away from a residential heat duct.
