We are completely renovating an 1840's farmhouse in rural Vermont and this will involve putting in all new plumbing. Part of the purchase agreement was to put in a new well within 2 years as the current well is on someone else's property (even though the pump house is on our property). Before we tore everything out we tried the water and there was very low water pressure.
My question is: Should we put in the new well now so that the new plumbing system stays clean? Would it be harmful to the new plumbing system if we ran it with the old well?

The old well unless open to the atmosphere is probably as clean as any new well will be.
