Capping off old shower drain

I am converting a stall shower to a linen closet. When I removed the old shower pan I was left with a 1' x 1' hole that was cut into the foundation with a drain pipe sticking out of the dirt that was backfilled into it. So my question is do I cap it off above grade, below grade, dig and cap it w/o a p trap, or something different all together.
Secondly, should I dig out the dirt that is in there and fill with concrete. I need a nice level surface to install flooring.
I would obviously prefer to cap it off below grade but at the end of the day it's about doing it the right way, so here I am. Located in Charleston, SC.

This is awkward, but...
