I have a PVC flange that has one of the sides cracked, so it won't securely hold the toilet down, but it is mostly in tact. Instead of using the square headed bolts (I'm sure there's a special term) to hold it down, can I screw lags into the plywood floor to hold the bowl down? Assuming of course, the flange is securely mounted to the plywood (which it is).

I'd rather do this than put a repair kit on it... if possible.

if you have good wood, yopu can use closet screws with a chrome washer and acorn nut.
