After normal flush, the refill valve is low as it refills. How can I fix this?

Is the shutoff valve fully opened? If it is old and has a washer, replacing it with a new 1/4-turn ball valve may solve the problem. Replace the supply hose at the same time as a precaution.
There could be some crud caught in the valve, but that could prevent it from shutting off, so replacing the seal probably wouldn't help. It's easy to take that apart, though, and you could have something caught in there that might flush out when removing the seal.
Unsnap the cap and turn the water on while holding your hand over the valve. If the water comes out fast, buy a new cap from Home Depot. If it comes out slow, shove a piece of wire down the hole to dislodge any debris and then open the valve again to flush it out. If it is a Kohler Fluidmaster, there is a rubber flow restrictor inside the valve that is plugged up. Remove the water line from the bottom of the valve and then use the wire to push the restrictor out and throw it away. Then reconnect the water line.
